Next generation sequencing: applications in plant virology
Abstract
Next generation sequencing (NGS) technologies generate huge quantity of detailed information, at levels just unpredictable only few years ago, on nucleic acids in cells. These technologies have considerably advanced our knowledge on genome organizations in several organisms and, in parallel, have strongly increased our understanding of functional roles of nucleic acids. In plant virology, early applications of NGS were addressed to further dissect the role of RNA silencing during the infection, mainly exploring biogenesis and functional roles (i.e. plant defense and pathogenesis) of virus- and viroid-derived small RNAs (vsRNAs and vd-sRNAs) accumulating in the infected tissues. Studies on functional roles of plant virus-encoded suppressor proteins and other host proteins involved in RNA silencing in plants, that allowed to further dissect this RNA-based regulatory network, have also made use of NGS approaches in the last few years. The potentiality of NGS as a diagnostic tool started to be exploited when it became evident that v-sRNAs and vd-sRNAs infecting a plant can be assembled to reconstruct at least a portion (generally most) of the genome of the infecting agent(s). As a consequence, specific protocols have been developed for searching in small RNA libraries for known and unknown viruses and viroids without requiring prior knowledge of the pathogen macromolecular sequences and structural features. Nowadays, several new viruses and viroid-like RNAs have been identified by NGS. Therefore, it is predictable that in the next future NGS deserves exciting discoveries in plant virology, from both basic and applied perspectives.
